First complete genome sequence of Tenacibaculum dicentrarchi, an emerging bacterial pathogen of salmonids.

Tenacibaculum-like bacilli have recently been isolated from diseased sea-reared Atlantic salmon in outbreaks that took place in the XI region (Región de Aysén) of Chile. Molecular typing identified the bacterium as Tenacibaculum dicentrarchi. Here, we report the complete genome sequence of the AY7486TD isolate recovered during those outbreaks. Complete genome sequence of Streptococcus mitis strain SVGS_061 isolated from a neutropenic patient with viridans group streptococcal shock syndrome.

Streptococcus mitisfrequently causes invasive infections in neutropenic cancer patients, with a subset of patients developing viridans group streptococcal (VGS) shock syndrome. We report here the first complete genome sequence ofS. mitisstrain SVGS_061, which caused VGS shock syndrome, to help elucidate the pathogenesis of severe VGS infection. Draft genome sequences of three European laboratory derivatives from enterohemorrhagic Escherichia coli O157:H7 strain EDL933, including two plasmids.

Escherichia coliO157:H7 EDL933, isolated in 1982 in the United States, was the first enterohemorrhagicE. coli(EHEC) strain sequenced. Unfortunately, European labs can no longer receive the original strain. We checked three European EDL933 derivatives and found major genetic deviations (deletions, inversions) in two strains. Complete genome sequence of the engineered Escherichia coli SHuffle strains and their wild-type parents.

SHuffle strains are genetically engineered Escherichia coli strains that are capable of oxidizing cysteines within proteins to form disulfide bonds. Here we present the complete genome of both the K-12 and B versions of SHuffle strains along with their parental ancestors. These strains have been of significant use to both the general scientific community and the biotech industry, interested in producing novel disulfide-bonded proteins that were hitherto unable to be expressed in standard E. coli expression strains.

Characterization of an IncA/C multidrug resistance plasmid in Vibrio alginolyticus.

Cephalosporin-resistant Vibrio alginolyticus were firstly isolated from food products with ß-lactamases, blaPER-1, blaVEB-1 and blaCMY-2, being the major mechanisms mediating cephalosporin resistance. The complete sequence of a multidrug resistance plasmid, pVAS3-1, harboring the blaCMY-2 and qnrVC4 genes was decoded in this study. Its backbone exhibited genetic homology to known IncA/C plasmids recoverable from Enterobacteriaceae species, suggesting its possible origin from Enterobacteriaceae. Genome sequences of five nonvirulent Listeria monocytogenes serovar 4 strains.

We present the complete genome sequences of five nonpathogenicListeria monocytogenesserovar 4 strains: WSLC 1018 (4e), 1019 (4c), 1020 (4a), 1033 (4d), and 1047 (4d). Extensive mobilome-driven genome diversification in mouse gut-associated Bacteroides vulgatus mpk.

Like many other Bacteroides species, Bacteroides vulgatus strain mpk, a mouse fecal isolate which was shown to promote intestinal homeostasis, utilizes a variety of mobile elements for genome evolution. Based on sequences collected by Pacific Biosciences SMRT sequencing technology, we discuss the challenges of assembling and studying a bacterial genome of high plasticity. Additionally, we conducted comparative genomics comparing this commensal strain with the B. vulgatus type strain ATCC 8482 as well as multiple other Bacteroides and Parabacteroides strains to reveal the most important differences and identify the unique features of B. vulgatus mpk. The genome of B. vulgatus mpk harbors a large and diverse set of mobile element proteins compared with other sequenced Bacteroides strains. We found evidence of a number of different horizontal gene transfer events and a genome landscape that has been extensively altered by different mobilization events. A CRISPR/Cas system could be identified that provides a possible mechanism for preventing the integration of invading external DNA. We propose that the high genome plasticity and the introduced genome instabilities of B. vulgatus mpk arising from the various mobilization events might play an important role not only in its adaptation to the challenging intestinal environment in general, but also in its ability to interact with the gut microbiota.

Complete genome sequence of Pseudomonas azotoformans S4, a potential biocontrol bacterium.

Pseudomonas azotoformans is a Gram-negative bacterium and infects cereal grains, especially rice. P. azotoformans S4 from soil sample derived from Lijiang, Yunnan Province, China, appeared to be strong inhibitory activity against Fusarium fujikurio, a serious rice fungal pathogen. Here, we present the complete genome of P. azotoformans S4, which consists of 6,859,618bp with a circle chromosome, 5991 coding DNA sequences, 70 tRNA and 19 rRNA. Exploring structural variants in environmentally sensitive gene families.

Environmentally sensitive plant gene families like NBS-LRRs, receptor kinases, defensins and others, are known to be highly variable. However, most existing strategies for discovering and describing structural variation in complex gene families provide incomplete and imperfect results. The move to de novo genome assemblies for multiple accessions or individuals within a species is enabling more comprehensive and accurate insights about gene family variation. Earlier array-based genome hybridization and sequence-based read mapping methods were limited by their reliance on a reference genome and by misplacement of paralogous sequences. Variant discovery based on de novo genome assemblies overcome the problems arising from a reference genome and reduce sequence misplacement. As de novo genome sequencing moves to the use of longer reads, artifacts will be minimized, intact tandem gene clusters will be constructed accurately, and insights into rapid evolution will become feasible. Complete genome sequence of antibiotic and anticancer agent violacein producing Massilia sp. strain NR 4-1.

Massilia sp. NR 4-1 was a violacein producing strain newly isolated from topsoil under nutmeg tree, Torreya nucifera in Korean national monument Bijarim Forest. Violacein is a novel class of drug exhibiting anticancer and antibiotic activities originated from l-tryptophan. Here, we present the complete genome of Massilia sp. strain NR 4-1 of 6,361,416bp and total 5285 coding sequences (CDSs) including a complete violacein biosynthesis pathway, vioABCDE. Detection of translocatable units in a blaCTX-M-15 extended-spectrum ß-lactamase-producing ST131 Escherichia coli isolate using a hybrid sequencing approach.

Sir,Escherichia coli sequence type 131 (ST131) producing CTX- M-type [3-lactamases are the most common extended-spectrum [3-lactamase (ESBL)-producing strains and are of high virulence potential. In particular, the blal-;X.M.[5 gene is often encoded on a conjugative plasmid and less frequently on the chromo- some. The presence of identical bluCTX.M.[5 alleles on both the chromosome and on a plasmid in the same strain has been reported [1], suggesting transfer ofthese genes between these two locations.

Dissemination of the mcr-1 colistin resistance gene.

Since our first report on plasmid- mediated colistin resistance gene mcr-1,1 strains previously collected in seven countries (Denmark, the Netherlands, Laos, Nigeria, Thailand, France, and the UK) have been found to carry mcr-1.2–6 Furthermore, the sequences in GenBank show that mcr-1 might also be circulating in Portugal and Malaysia. The earliest mcr-1- positive strain was collected from cattle in France in 2008 (GenBank accession number LMBK01000308). These findings confirm our initial concern that mcr-1 could have already disseminated worldwide.
