Draft genomes of two strains of flavobacterium isolated from Lake Washington sediment.

We report sequencing the genomes of two new Flavobacterium strains isolated from Lake Washington sediment. From genomic contents, versatile lifestyles were predicted but not bona fide methylotrophy. micropan: an R-package for microbial pan-genomics.

A pan-genome is defined as the set of all unique gene families found in one or more strains of a prokaryotic species. Due to the extensive within-species diversity in the microbial world, the pan-genome is often many times larger than a single genome. Studies of pan-genomes have become popular due to the easy access to whole-genome sequence data for prokaryotes. A pan-genome study reveals species diversity and gene families that may be of special interest, e.g because of their role in bacterial survival or their ability to discriminate strains.We present an R package for the study of prokaryotic pan-genomes. The R computing environment harbors endless possibilities with respect to statistical analyses and graphics. External free software is used for the heavy computations involved, and the R package provides functions for building a computational pipeline.We demonstrate parts of the package on a data set for the gram positive bacterium Enterococcus faecalis. Draft genome sequences of gammaproteobacterial methanotrophs isolated from lake washington sediment.

The genomes of Methylosarcina lacus LW14(T) (=ATCC BAA-1047(T) = JCM 13284(T)), Methylobacter sp. strain 21/22, Methylobacter sp. strain 31/32, Methylomonas sp. strain LW13, Methylomonas sp. strain MK1, and Methylomonas sp. strain 11b were sequenced and are reported here. Draft genome sequence of Pseudoalteromonas luteoviolacea HI1, determined using Roche 454 and PacBio single-molecule real-time hybrid sequencing.

We report here the 6.0-Mb draft genome assembly of Pseudoalteromonas luteoviolacea strain HI1 using Roche 454 and PacBio single-molecule real-time hybrid-sequencing analysis. This strain is of biological importance since it has the capacity to induce the settlement and metamorphosis of the serpulid polychaete Hydroides elegans and the coral Pocillopora damicornis. Genome sequence of Kosakonia radicincitans strain YD4, a plant growth-promoting rhizobacterium isolated from yerba mate (Ilex paraguariensis St. Hill.).

Kosakonia radicincitans strain YD4 is a rhizospheric isolate from yerba mate (Ilex paraguariensis St. Hill.) with plant growth-promoting effects on this crop. Complete genome sequences of a clinical isolate and an environmental isolate of Vibrio parahaemolyticus.

Vibrio parahaemolyticus is the leading cause of seafood-borne infections in the United States. We report complete genome sequences for two V. parahaemolyticus strains isolated in 2007, CDC_K4557 and FDA_R31 of clinical and oyster origin, respectively. Draft genome sequence of Thauera sp. strain SWB20, isolated from a Singapore wastewater treatment facility using gel microdroplets.

We report here the genome sequence of Thauera sp. strain SWB20, isolated from a Singaporean wastewater treatment facility using gel microdroplets (GMDs) and single-cell genomics (SCG). Complete genome sequencing of protease-producing novel Arthrobacter sp. strain IHBB 11108 using PacBio Single-Molecule Real-Time Sequencing technology.

A previously uncharacterized species of the genus Arthrobacter, strain IHBB 11108 (MCC 2780), is a Gram-positive, strictly aerobic, nonmotile, cold-adapted, and protease-producing alkaliphilic actinobacterium, isolated from shallow undersurface water from Chandra Tal Lake, Lahaul-Spiti, India. The complete genome of the strain is 3.6 Mb in size with an average 58.97% G+C content.

Complete genome sequence of oxalate-degrading bacterium Pandoraea vervacti DSM 23571(T).

Pandoraea vervacti DSM 23571(T) is an oxalate metabolizing bacterium isolated from an uncultivated field soil in Mugla, Turkey. Here, we present the first complete genome sequence of P. vervacti DSM 23571(T). A complete pathway for degradation of oxalate was revealed from the genome analysis. Complete genome sequence of Rhodococcus sp. B7740, a carotenoid-producing bacterium isolated from the Arctic Sea.

Rhodococcus sp. B7740 was isolated from Arctic seawater and selected for its capacity to synthesize carotenoids. Here, we report the complete genome sequence of Rhodococcus sp. Insights on quorum-quenching properties of Lysinibacillus fusiformis strain RB21, a Malaysian municipal solid-waste landfill soil isolate, via complete genome sequence analysis.

Lysinibacillus fusiformis strain RB21 is a quorum-quenching bacterium that is able to degrade quorum-sensing signaling molecules. Complete genome sequence of Haloarcula sp. CBA1115 isolated from non-purified solar salts.

Haloarcula sp. CBA1115, isolated from non-purified solar salts from South Korea, is a halophilic archaeon belonging to the family Halobacteriaceae. Here, we present the complete genome sequence of the strain Haloarcula sp. CBA1115 (4,225,046bp, with a G+C content of 61.98%), which is distributed over one chromosome and five plasmids. A comparison of the genome sequence of Haloarcula sp. CBA1115 with those of members of its closely related taxa showed that the closest neighbor is Haloarcula hispanica Y27, a popular model organism for archaeal studies. The strain was found to possess a number of genes predicted to be involved in osmo-regulatory strategies and metal regulation, suggesting that it might be useful for bioremediation in extreme environments.
